In 1990, Retton married Shannon Kelley, a former University of Texas quarterback. They settled in Houston, Texas, and raised four daughters: Shayla, McKenna, Skyla, and Emma. Three of her daughters also pursued gymnastics, with Emma competing at the collegiate level for the University of Arkansas. After 27 years of marriage, Retton and Kelley divorced in 2018, a fact she shared publicly while competing on "Dancing with the Stars" that same year. She emphasized that the split was amicable.

In October 2023, she faced a near-fatal battle with a rare form of pneumonia, spending a month in the ICU. As of early 2024, Retton was recovering at home, requiring an oxygen apparatus due to lung damage. She has spoken about the physical and mental toll of the illness but also expressed gratitude for the support she received and her determination to look forward.
